Funding is conditional upon selection by the <a href=\"https:\/\/edcbs2.umontpellier.fr\/index.html?language=en&amp;page=future_students&amp;section=PhDcallapplications\" target=\"_blank\" rel=\"noreferrer noopener\">CBS2 doctoral school<\/a>&#8216;s entrance jury.<\/p>\r\n\r\n\r\n\r\n<h5 class=\"wp-block-heading\">Why study ascidians?<\/h5>\r\n\r\n\r\n\r\n<p>The embryonic development of ascidians, a group of marine invertebrates, is remarkably conserved, at the single cell level, between individuals of a given species and between species, even if they diverged up to 400 MY ago.\u00a0 Ascidian genomes, however, evolve particularly rapidly. The remarkably simple and transparent ascidian embryos are thus ideal to study <a href=\"https:\/\/commons.library.stonybrook.edu\/cgi\/viewcontent.cgi?article=1001&amp;context=doee-articles\" target=\"_blank\" rel=\"noreferrer noopener nofollow\">developmental systems drift<\/a> and to identify constraints that could explain the exceptional evolutionary precision and stability of embryonic morphologies.<\/p>\r\n\r\n\r\n\r\n<h5 class=\"wp-block-heading\">The proposed project<\/h5>\r\n\r\n\r\n\r\n<p>We propose a computational PhD project, which will use experimental data collected in the team or in public databases to <strong>characterise inter-individual and inter-species variability at the geometric, mechanical and transcriptional scales<\/strong>.<\/p>\r\n\r\n\r\n\r\n<p>This project will involve the development of concepts and computer tools to study and measure, at each scale studied, the variability of different parameters (variability of cell lineages, cell lifetimes, orientation of cell division, pressures, surface and line tensions, gene expression, etc.).\u00a0 These studies will lead to a reflection on the concept of the average embryo and on its computational representation. The tools developed will open the way to the quantitative study of robustness to environmental and genetic perturbations, and to the identification of bridges between scales of analysis (search for co-varying parameters across scales).<\/p>\r\n\r\n\r\n\r\n<h5 class=\"wp-block-heading\"><strong>What is available to start the project? <\/strong><\/h5>\r\n\r\n\r\n\r\n<p>The project will benefit from the conceptual and methodological developments made over the last 10 years by the hosting teams and their collaborators (see references below). These breakthroughs (<a href=\"https:\/\/gitlab.inria.fr\/astec\/astec\">ASTEC<\/a>, <a href=\"http:\/\/morphonet.org\/TO1r1t8T\">MorphoNet<\/a>, <a href=\"https:\/\/www.aniseed.cnrs.fr\/\">Aniseed<\/a>) place them in a unique position to analyse, experimentally and computationally, the variability of animal embryogenesis, whether natural or in response to environmental or experimental perturbations.<\/p>\r\n\r\n\r\n\r\n<p>Using these advanced tools, we generated high resolution geometric and mechanical descriptions of 7 embryos of the ascidian <em>Phallusia mammillata<\/em>, over several hours of development and with a 2 minutes time resolution. You can view a short <a href=\"https:\/\/player.vimeo.com\/video\/434433967\" target=\"_blank\" rel=\"noreferrer noopener\">video<\/a> highlighting this works.<br \/><br \/>These embryos and tools constitute a solid basis for the proposed PhD project. The embryo collection is currently expanding to include more WT <em>Phallusia<\/em> embryos as well as embryos cultured in response to environmental (temperature, salinity, pH) or genetic perturbations.<\/p>\r\n\r\n\r\n\r\n<h5 class=\"wp-block-heading\">How to apply?<\/h5>\r\n\r\n\r\n\r\n<p>The ideal candidate will have successfully graduated from a master programme in physics, computer science or bioinformatics recognized by France. S\/He will have strong computational skills and some knowledge of developmental biology. A working knowledge of English (B2) is needed, there is no prerequisite in French.<\/p>\r\n\r\n\r\n\r\n<p>To apply to the project, please contact P. Our overall goal is to bridge the molecular and cellular scales of analysis in order to provide an integrated view of a developmental program in time and space and to study its evolution. We first made use of the stereotyped and highly conserved cell lineage of ascidian embryos to decipher in detail their early transcriptional developmental program (Cell, 2003; Development 2006, 2007; Current Biology 2010). To understand how the lineage and morphogenetic program could be so well conserved in spite of extensive genomic divergence between ascidian species, we studied the architecture of ascidian cis-regulatory sequences and showed that is was flexible and robust to extensive TF binding site turnover (Development, 2005; Current Biology 2010; bioRxiv 2016). Thanks to the transparency of ascidian embryos, we could image and quantitatively describe early ascidian morphogenesis with cellular resolution (Current Biology, 2006; Science, 2020), and use this description to provide a molecular and mechanical model for the invagination of the endoderm at the beginning of gastrulation (Current Biology, 2010; Development 2020). To efficiently integrate heterogeneous datasets ranging from gene expression data to quantitative geometric descriptions of cell and tissue morphologies, we developed an integrative model organism database (ANISEED, Genome Research, 2010, Nucleic Acid Research 2016, 2018), which is the main database in the tunicate field. Our overall goal is to bridge the molecular and cellular scales of analysis in order to provide an integrated view of a developmental program in time and space and to study its evolution. We first made use of the stereotyped and highly conserved cell lineage of ascidian embryos to decipher in detail their early transcriptional developmental program (Cell, 2003; Development 2006, 2007; Current Biology 2010). To understand how the lineage and morphogenetic program could be so well conserved in spite of extensive genomic divergence between ascidian species, we studied the architecture of ascidian cis-regulatory sequences and showed that is was flexible and robust to extensive TF binding site turnover (Development, 2005; Current Biology 2010; bioRxiv 2016). Thanks to the transparency of ascidian embryos, we could image and quantitatively describe early ascidian morphogenesis with cellular resolution (Current Biology, 2006; Science, 2020), and use this description to provide a molecular and mechanical model for the invagination of the endoderm at the beginning of gastrulation (Current Biology, 2010; Development 2020). To efficiently integrate heterogeneous datasets ranging from gene expression data to quantitative geometric descriptions of cell and tissue morphologies, we developed an integrative model organism database (ANISEED, Genome Research, 2010, Nucleic Acid Research 2016, 2018), which is the main database in the tunicate field.
